I just bought a 2000 r6. It's been sitting for a year. I drained the gas tank and refilled it up. I took apart the carbs and cleaned them. All the jets are cool now. Now the bike starts up fine. But if I turn off the choke it dies (at 170 degs). I can't start it without the choke.
What can I do?

It kinda sounds to me like you have a mixture problem. if you know what you are doing once it gets running without the choke try setting them. if it was my guess you are probally getting too much air and not enough fuel

I agree, get the carbs setup and balanced correctly then start to worry I think!
If you stripped the carbs yourself then you may have failed to put the 'idle' jet back correctly, half a turn can be enough to balls up the fuelling.
Get it on a Dyno and get back to us!
This will probably sound stupid but check your idle speed stop. Seriously. You may have incorrectly reset it after rebuilding your carbs. The engine would then start and idle just fine but when the choke (which slightly opens the throttle plates, R6s do not have an enrichment circut) is closed then the throttle closes to far because the idle speed throttle stops are letting the throttle close to far and kill the engine when you shut off the choke. The idle speed adjustment knob is next to your right knee below the frame spar, start the bike with the choke, turn the knob more than a half turn clockwise and close the choke. Hopefully the bike will now be idling higher than the usual speed, turn the knob counter-clockwise until it idles as usual.
